RFdiffusion3

Generate all-atom protein backbones with RFdiffusion3. Start from a length alone, or from an input structure to scaffold a motif, design around a ligand, build a binder against chosen hotspots or perturb the structure by partial diffusion. Cyclic and dihedral symmetry and head-to-tail cyclic peptides are supported. Every design comes with chain-break, clash, secondary-structure and radius-of-gyration metrics; the sequences of the backbones can then be designed with MPNN and checked by refolding.

Starting point

Residues per chain: a number such as 110, or a range such as 100-120 (10 to 1000).

Symmetry and shape

Cyclic or dihedral assemblies of identical chains. Symmetric designs are sampled one at a time, which takes longer.

Head-to-tail cyclic positional encoding for one de novo peptide chain; not combined with symmetry or partial diffusion.

Produces designs with fewer loops, mostly helices.

Sampling

Backbones to generate, 1 to 50.

20 to 400; more steps cost more time. Designs × steps is at most 12000; designs run in batches of up to 8, so 50 count as 56.

Set it to reproduce a run; leave it empty for a random seed.
