Antibody Numbering & Humanization

Number antibody, nanobody and T-cell-receptor variable domains in the IMGT, Kabat and Chothia schemes, mark the CDRs of each scheme, and assign the nearest germline. Each chain reports its closest germline across species and its V-gene identity to the nearest human germline — a descriptive germline-content measure, not an immunogenicity prediction. Sequence liabilities that depend on loop position are flagged: N-glycosylation sequons, non-canonical cysteines, and deamidation or isomerization motifs inside CDRs. Optional advisory humanization lists framework substitutions toward the human germline and never changes a CDR of any scheme.

Sequences and structures

Give sequences, structures, or both. Heavy and light chains can be entered as separate records; a single-chain Fv with two variable domains gives one row per domain.

Sequences

FASTA records, or one sequence per line. Up to 500 sequences of up to 1,000 residues; a sequence that is not a variable domain is reported as failed without stopping the others.

Up to 50 PDB or mmCIF files, for example designed antibody–antigen complexes. Every protein chain is annotated, and a table ties each residue number in the file to its position in every scheme. Only the first model is read.

Chain ids, separated by commas or spaces, applied to every structure. Leave empty to annotate all protein chains, including the antigen (which is reported as not an antibody).

Numbering and humanization

Numbering schemes to report. Each scheme gets its own positions and CDR boundaries; T-cell receptor chains are numbered in IMGT only.

Advisory humanization lists framework positions where a chain differs from its nearest human germline, ranked by distance from the CDRs, with one candidate sequence per chain. A position that is a CDR in any scheme is never changed. It is a ranked list of possible edits, not a validated humanization predictor.
